答：楼主的问题其实很有深度。

名词的可数与不可数，很多时候是相对的。有不少不可数名词，抽象名词也好，物质名词也好，在一定条件下可以转化为可数名词。比如：rain, a heavy rain, 楼主印象中有“不可数名词前如有一个形容词就可以在前面加a"这样的概念，这是错误的，也是危险的。现在知道了，不是所有的。。。都能加a 的。这就对了。

你说的是对的，确实应该用compared，作状语，作事件或条件方面的状语，即：

= If/When peptide NP was compared with peptide Y, peptide Np was less studied.

如果用comparing来作状语，就应该是这样的：

Comparing peptide NP with peptide Y, we studied peptide NP less.比较肽NP和肽Y，我们对肽NP的研究较少。

=If/when we compared peptide NP with peptide Y,?we studied peptide NP less.

在非谓语动词作状语的时候，原则上要求其主语与句子的主语是一致的，否则就带上自己的主语，就可以与句子的主语不一致了。如原句话可以这样说：
